It's not you. I just tried this with some WAV files and despite the manual saying Retain All Cue Points should keep all the original CUE points in the file....it still only creates a CUE point at the merge.

You shouldn't be storing raw audio in WAV format for long-term. Why not? It's lossless, uncompressed, offers cd quality, and can be read by anything easily. When recording vinyl you never want to try to use full scale as things like pops and clicks can cause clipping. Right clicking on the middle play button (I think), will allow you to select playback options. Among them is loop. That playback button will then loop the selection.

If you have a minimum amount of silence between tracks, the auto-cue feature will mark all of these for you as CUE points. You can then adjust them if needed, delete false triggers, and have Goldwave split the track based on cue points. You can also export the CUE file for use in other software.
